Close call while tuning, DIABLO please tell me WTF I did wrong so I don't repeat.

OK this is a little embarrasing but these things always seem to happen to me/I do to myslef.
I'm not mad at anyone but me. I'd just like some insight as to what happened/ I did.

I’ve been data logging and sending the files to my tuner. He sent me a revision. Call it rev 4. In the previous rev he had addressed some stalling issues, but now I have auto drive, the car wants to run at 30 mph and takes a lot of brake to stop (not the issue Im just providing details) . So I decide to see if the idle was lower in the previous tune( #1) , by flashing it to the car, and starting it to check and record the idle, in N and D etc. Then flash the newest rev (4) and drive away happy.
I decided to load both tunes to the trinity so I would not have to make two trips to my laptop. I have not done this with a trinity yet, but have with a predator oh, two years ago, and the software in the downloader is the same so I should be fine, right? The downloader worked fine, and selected the proper factory backup etc. At least I think so, in hindsight I may have not made a choice in the pick the factory backup section. BUt it said it loaded succesfully, both tunes and they were in te Trinity to select from so I assumed all was well. I flashed #1 with no issues, I did NOT reset parameters. I am a little rusty/ inexperienced with the Trinity, I have not needed to do much, other than modify tune for the track.
AS soon as I fired it up the CEL came on and It ran like sh!t, stumble uneven etc, and AFR went to 10.8 . DAM . I can’t call my tuner its 515. Uuuugh.
I flashed the #4 and same issue, so I stopped and checked the codes, 403 and 406, EGR stuff. OH-OH I must have fried the PCM I have not had an EGR since 2010, neither physically ON the car or in the tune. And never had an issue. Did I just set the car back to a previous configuration…. Codes won’t clear..dam!.... and a lot of other words. Now my BP is like 300/200…. I try one more time and the codes clear….not sure if that’s progress or not….
So I figure I’ll pull the PCM fuse and start over, but first let me try loading only one tune to the trinity using that (different) tab in the downloader. I carefully do so and then I called Popeye’s hemi and he suggests making sure I reset all parameters before I load the tune.
I have been, and am not sure what that means exactly, there DIABLO….am I resetting the parameters in the PCM before I flash it, or am I doing something to the tune?
I carefully flash the tune, step by step. I notice that when the trinity selects the factory backup ( I think that’s what it’s doing It reads PCM PREDATOR vin XXXXXXx. Why would it say PREDATOR vice TRINITY and is that important?
When I had the car dyno tuned I had a predator, I have a trinity now….
The tune flashed fine and the car started right up, no CEL, AFR 14.7….
I just took it out for a …..well, you know, “ride” . Runs like a scalded dog.
So Diablo/ others I’d appreciates any insight. Help me not mess my car up again. I can’t handle these heart attack events.

WTF did I do, and how can be sure to NEVER do it again?
